Which Xplained-Pro board?
If you are using Atmel Studio 6.2 you can connect the board via the USB which will automatically detect your board and device. From here Studio 6 will give you a splash page for that board. You can then click on the link to create a new example project. There are many to choose from so look for one with an LED in the title.
For example if you are connected to the SAM D21 Xplained Pro board select LED Toggle Application. From the Atmel website the documentation and schematics for the Xplained board and I/O board are available. Look to see which port pin the LED is on the I/O board and modify the existing code to that LED.
